In my opinion, the best way is to reduce the amount of silt entering the water system from the source by implementing ordinances and standards that require sediment erosion control on sites that are at a high risk of soil erosion. In other words, fix the problems upstream. Once it is already in the stream, letting it settle in a dam pond is probably better than passing it down the line. As capacity is reduced in the pond or canal, dredging is necessary.
