Does anyone know of a well organized/useful text which walk through best practices or manual for municipal engineering, covering the latest codes and standards?  I am thinking specifically for water main design and/or sewer design.  I have my old text books to reference, but was hoping for something more recent.

The "10 State Standards" is a backup reference for most utilities across the US whether or not they are in those states.  You should get familiar with this refernece.

    Mr. Martin:

I don't believe you will find the comprehensive resource you are looking for.  You should contact the environmental protection division in your state and the water/sewer utility you are working for, asking which standards apply to your project(s).

It looks like you are in Minnesota.  A good first step would be to learn and follow 10-State Standards.  The 10-State Standards are good practice for all engineers nationwide and I use them often for a reference, even though I've never worked in any of the specific 10-states they apply to.  Great Lakes - Upper Mississippi River Board
